if it works in Desktop mode, it generally should work in Game mode. once the patch is done installing, go into game properties and change the target to Alpha Protocol's game executable. "/home/deck/.local/share/Steam/steamapps/compatdata//" This should install the patch to wherever Steam installed the game, which will be something like: download the patch listed in the article, then go into Alpha Protocol's game properties and change out the installer/"setup.exe" file to the game patch executable.
after installing the game, you'll also want to download Patch 1.1 as Alpha Protocol has disc-based DRM.
